The LINK: operator at Google is pretty much worthless. It typically provides a VERY small sample of your back links, if any.
Google Webmaster Tools will provide a slightly larger sample of your back links for some of your URLs. But again it is typically a small sample.

Yahoo! Site Explorer shows a fairly exhastive list of your site's back links. But it too is a sample and includes NOFOLLOW links. You can get to it by using the SITE: or LINK: operators at Yahoo!

Most tools like backlinkwatch.com and SEOQuake utilize the LINK: operator at the various engines. Backlinkwatch.com I'm pretty sure just consolidates the list that comes from the LINK: output at all of the major engines.
SEOmoz.org offers a product to paid members to do back link research based on their own crawler, but I think the sample size is relatively small.
That being said... Yahoo! Site Explorer is probably the best single source of back links.
